Here are some claims I need a little bit of help responding to.

Babies should be breast-fed for 2 years
The mothers shall give suck to their children for two whole years, (that is) for those (parents) who desire to complete the term of suckling
Darkness and the Sea
Or is like the darkness in a vast deep sea, overwhelmed with a great wave topped by a great wave, topped by dark clouds, darkness, one above another, if a man stretches out his hand, he can hardly see it! And he for whom Allah has not appointed light, for him there is no light.
The bubonic plague

Narrated 'Aisha: The Prophet said, "Five kinds of animals are mischief-doers (fawasiq) and can be killed even in the Sanctuary: They are the rat the scorpion, the kite, the crow and the rabid dog."
I have ideas in mind, but want your opinions.

What exactly is being claimed here? Verse 2.233 merely states that a woman may breastfeed for 2 years. But a woman can breastfeed even beyond two years.
Only the first 6 months is breast milk sufficient for child. After 12 months it is not sufficient for a child's needs and is merely supplemental addition.

What is the claim here? Are they now claiming that clearly observable events are "miracles".

Some rubbish ranting of an illiterate girl. Where exactly is bubonic plaque mentioned here? And I can mention other animals/insects that are mischief doers - spider, snake, monkey, cheetah, lion etc. Ask them to define "mischief-doer".
(What is so miraculous about bring wary of the mad dog or mad cow. Anybody will know that. Were mo's companions such idiots that they did not know that?)

In Medieval England, the Black Death was to kill 1.5 million people out of an estimated total of 4 million people between 1348 and 1350.

First of all the was two type of plague, these were bubonic and pneumonic plague. Bubonic was spread in the bloodstream of flea's. When the flea's had the plague inside them they become hungry and bite rats, the rats then die, however the plague blocks up the flea's stomach which makes them bite the humans, this make the humans catch bubonic plague. If you caught bubonic plague you had a 70% chance of death but it was better if you caught it in winter because there were not as many flea's around in winter compared to the other seasons. Bubonic plague would kill you in about 4-7 days. Bubonic plague was mainly spread by trader's via trade routes and even by invader's and invading mongols. The mongols even infected the trader's of Italy and gave them the terrible disease. Now I will talk about the second type of plague, this is called pneumonic plague, the pneumonic plague was spread from central Asia to the whole of Europe by breathing and sneezing. The terrible thing about this plague is that it killed everyone who caught it with 2-3 days. The Black Death was a terrible plague and killed millions.

After 1350, it was to strike England another six times by the end of the century.

This science thing is interesting because of it's cause:

Muslims invariably start to read the quran with their fundamentalist glasses. A non-negotiable point is the divine authorship of the quran. Therefore there can be no errors, and it must contain things not normally known at the time.

So we see all sorts on contortions to show "science". In fact what is happening is we hear only what the Muslim telling us about miracles would LIKE the text to say. To him imperceptably perhaps, but sometimes also quite deliberately, his INTERPREATION of the text become the words of the quran. The notion of placing things into a historical context is alien to a Muslim,as tohim the quran is not a historical book, it's a supernatural one. This is the fundamental flaw, that leads to that kind of nonsense.

Oh, I am glad you mention that...
Rats were in most cultures seen as vermin and unclean. You find this mentioned in Isaiah 66:17
Those who consecrate and purify themselves to go into the gardens, following the one in the midst of those who eat the flesh of pigs and rats and other abominable things--they will meet their end together," declares the LORD.
In fact you have given a very good example of the jump to "science in the quran" by mentioning the rats. Mohammed expresses the view, in line with general Middle Eastern view for thousands of years, that rats are unclean and should be destroyed, for exmple if found in a mosque. Here comes the leap of imagination: "Mohammed must have known about the connection between rats and the plague." Well, look closely... where does it say that?

Mohammed did not mention rats and plague together at all. Also, he did not talk about the fleas. If he had really known that rats carry fleas that carry the plague why did he not explain it clearly, and tell us about chloramphenicol, so that Muslim medics can start saving lives and cure the plague? So, that leaves us with only two possible conclusions: Either Mohammed did not understand the plague at all, which is the most likely, or he kept the cure a secret out of spite.

Quran says Prophet Musa led people away from Egypt and Red Sea split in to two and gave way.
